In general, there are privys at most of the shelters, but not always.
=46or example, Stover Creek, the second shelter after Springer, dosen't
have one.  Certain shelters in the Smokies don't have privys, although
I gather the Park service is slowly putting some in that are of the
composting type (Mt. Collins).  Sometimes a shelter that did have a
privy  is temporarily missing one, as the maintainers dig a new pit.
Bottom line is to be prepared as you hike along.
