The CDT enter YNP near Mack's Inn, ID, which is near Island Park, then
crosses the Madison Plateau (no trail, very easy hiking, map and compass
useful, water sources can be scarce or very very hot) in YNP, traverses east
up the upper Snake River basin to Two Ocean Pass (trails), then south
(trails). You can do this section with only one road crossing. There are
lots of route options here. The official CDT is not a terribly spectacular
route in this section given the other trail options, but hey, that's where
the divide goes, you know?
