I don't know that "most" hikers choose to stay in shelters, but:
shelters do offer more security, especially from bears, skunks, racoons, etc.
shelters are designed to withstand falling trees in the night, tents???
shelters are usually level.
shelters seldom leak.
shelters negate the need to carry a heavy tent.
shelters are part of the AT heritage.
shelters provide photographic memories.
